they can, any country can set their own rules for who is allowed to come in, but they usually don't
if your question is somehow related to malaysia, there are loads of people who visit neighbouring countries e.g. singapore for short visits then return to malaysia to get a fresh 90 day pass. i have done that on several occasions.
You can do it as long as you meet the following requirements:
>you haven't overstayed (eg. you haven't spent more than 30 days in a country within 12 months)
>you have enough pages on your passport for the visa stamps (if required)

Shit i didnt think of this, at some point you have to come back in your own country no matter what...
You can get a new passport at any US Embassy but need to wait like 2 weeks before you can pick it up so make sure your visa times line up

short answer is they almost certianly will let you in
Thailand will refuse you if you visa run by land more than 2 times, malaysia are pretty lax on visa restrictions, i believe you will never have problems with your stamps in this country.
what if I want to refresh my Malay visa by crossing into Thailand by land? Will Thailand get butthurt if I do that more than a few times? Is flying to Phucket the best option for visa runs if I'm staying in Penang?
You can do it 2 times by land on a year, so you can have a grand total of 270 days in malaysia.
you can try a 3rd time but by land it's easy for them to refuse you, for the 3rd time i recommend you either go singapore or book a flight ticket to any destination.
