I've been there in spring, summer and autumn and honestly liked summer the most. Fewer international tourists, it stays nice and warm even during the night and everything is air conditioned anyway.
Summer was kinda based. 2016 I was in Higashi Hiroshima. Got kicked off a bus for being the only white guy there. Likely the only white guy in the city, but I suspect there are always internationals there due to Hiroshima University.
Go during the Spring (aka Cherry Blossom season) but leave right before Summer starts and its 100% humidity / 100 degrees outside.

I went to Tokyo in late February . It wasn't that cold, every day was in the 40s and no snow
For me it's:

And so on. I guess I'll go in the Summer, but it's not the heat that I dislike, it's the fact that I'll have to apply sunscreen to go out most likely.
It honestly depends on your upbringing, and where you are. In arizona 11C is cold and I need a jacket. In Vancouver 11C is eh I can get away with a jumper. I think you subconsciously acclimate to the local conditions regardless.

Best time to go to Tokyo, Kyoto or Osaka is around Nov-Dec, it's slightly windy and chily but no snow yet. Again, you can always dress accordingly

The southern half of Japan felt like fall to me rather than winter in November/December. The northern half of Japan will be under tons of snow so best not to go to Hokkaido.
