I will first drive from the Flughafen to Salzburg and sleep the first night there.are there any nice routes along the route to Salzburg where I should stop by or just directly go to Salzburg and spend the day there? And should I take route 1 or route 2?
Berchtesgaden I will check on day 2 and then head westwards but not sure yet whether I should stay on germany's side of the border or go to austria. Innsbruck definitely interests me and is on your list so that will probably be my night place for night 2. Any recommendations on route from berchtesgaden to Innsbruck and how much time I should spend in Innsbruck?
night 3 I would probably spend at München unless people have better recs for me
If you're going to check out the mountains or Chiemsee on the way to Salzburg then take route 2 I suppose. Personally I prefer Bavaria to Austria but, the lower Bavarian countryside can be a little boring at least compared to what Austria has to offer scenery wise. Innsbruck is nice but one night is enough I'd say.

should I go to münchen at all on this roadtrip, or are the cozy little mountain/laketowns the best to see in Bayern? Surely I will go to München without car some other day so it's okay to skip it this time if there are better places to see

check your car rental includes a motorway pass for Austria (vignette) as they garden gnome you for that just like switzerland.
