Buses will be cheapest, but you'll need to spend your time and some money on food
Flights may be a little bit more, but you'll be there quickly and have more time
Trains can sometimes have cheap ass deals but need connections mutlipletimes
A flight from Madrid to Milan is like $150. You don’t want to spend 14+ hours on a bus or train.

a ten hour overnight bus that costs eight bucks is a vastly better deal than a two hour flight that costs a hundred. both in terms of waking hours spent travelling and money. since you know a two hour flight actually takes more like four hours (generously) when you factor in getting to/from the airport, security, delays etc.
and don't even get me started on the grift that is airports. next time you book a flight look at how much of the airfare was taxes, fees and other bullshit. also the transportation options to/from, ive been to literally countless cities where tuktuks and mototaxis are banned from operating anywhere near the airport just to funnel you into laughably overpriced cabs.
This assumes that you can actually get some sleep on the bus and won't be completely tired the next day until you check in at your next accommodation to take a nap.
you can find buses in the likes of bolivia and mozambique now that pitch 160 degrees and cost like three dollars. its not perfect but with an eyemask and earplugs its doable for a nights sleep.
air travel is also an unending barrage of exhausting bullshit too. even if you're booking higher class cabins (obscenely expensive) you are still subjected to the same security theater and nickel & diming that everyone else is. sometimes it does make sense, but the whole "time is money" thing no longer really applies.
Funny enough you can't find these kind of buses in developed countries because as soon as alternatives as trains and planes appear, long-distance buses will be relegated to serve people who can't afford better.
Of course airports and airlines try to squeeze every penny from you, but you can avoid most of that by proper planning such as bringing your own food and drinks (to refill after the security theatre) as well as researching what transportation options will garden gnome you the least.
to be fair this is largely because in the last twenty years with the advent of LCC tactics like unbundling flight fares have come down so much that it appears cheaper than buses. at least until the airline starts charging the unawares for anything and everything from boarding passes to carry-on luggage.

flying is such a fucking scam its really hard to describe. people will insist they would never take a bus, but unless you are getting just skinned on a cab/uber or are in one of relatively scarce global cities that has metro/rail lines to the airport (which aren't always a good deal GATWICK EXPRESS) you are going to be spending probably about an hour each way in a bus or waiting for a bus.
I am fine if LCC tickets appear cheaper than buses if I end up spending less money and time than on a bus.
Of course there are traps such as fees for doing trivial things such as printing a boarding pass or mislabeled airports hours away from the city they're advertised as, but these are things you research in advance and avoid or add to your calculations.

You also overestimate the number of airports with insufficient public transportation access in Europe and the fact that many premium airport links can be avoided by using slightly less convenient services.
There is a time and place for flying. Long (like LA->NY) distances and/or some sort of geographic obstacle like the mountain range or sea make it necessary.
But people who just look at a two hour flight vs. a ten hour bus and think "whelp time is money, I'm flying!" are missing the plot. And next time you book a flight look at what you're actually paying, its a littany of fees, taxes and nonsense charges they just pile on because air travel has turned into this anti-customer experience of getting your pockets emptied by every entity from the airline, to the airport, to the governments of the airspace you are flying in.
The bus picks me up and drops me off right downtown. I can sleep on it no problem. It is often cheaper than flying, though not always. I would always rather take the train, but until very recently the train hasn't been cost-competitive with buses.
My experience is a lot of people fly because they have some sort of stigma attached to the bus. Like its something only poor people do.

Have you actually ever traveled in Europe? Budget flying is illegally cheap, you can cross the continent twice on less than $100. Yes, luggage beyond a backpack is not included, but with a $20 ticket price, you can splurge on an upgrade to include some.

I just checked the price for september-october, the prices have dropped again. Got my flight to Copenhagen with non-budget airline for barely 100 euros. Stop booking and complaining about prices in not only peak season but also the first time when 90% of normies no longer fear to travel again; right now it’s the first time in 2 years they travel with confidence.

You conveniently ignored the 16 hours part, so even if the clientele of buses and budget airlines were the same (they aren't), you'd still be stuck with them in a bus for 14 hours more than in an airplane.

Like I said, I don’t mind such prices because I go from an airport close to my home, I skip lines, I have access to lounge, and most importantly, I have up to 2 free extra luggage. Sure, I don’t use these perks all the time but when I go to the US or elsewhere to see family for a long time, these extras can be useful.
I’ve been traveling since the early 90s, and after trying them all, budget airlines are not that cheap when you need your extra luggage and other conveniences.
My point is, even budget airlines are expensive as fuck right now, Paris-Madrid is about 300 euros (on budget airline), and Paris-Copenhagen is about 600 with Air France.
The cheapest ever was in 2020 and 2021 though, and trust me, I traveled the shit out these two years despite restrictions. 2020 and 2021 (and to some extent early 2022) were possibly the best years to travel in recent times.
